a massive underwater labyrinth beneath the Yucat\u00e1n Peninsula in Mexico, part of one of the longest known underwater cave systems in the world.<\/p>\n<p>The divers who explored it regularly were not casual recreational divers.<\/p>\n<p>They were trained cave divers, people who spend months learning to navigate through complete darkness in submerged passages where any mistake is potentially fatal and where the distance from open water can be measured in hours, not seconds.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_3\"><\/div>\n<p>They knew the system.<\/p>\n<p>They had been mapping it for years.<\/p>\n<p>And they had a sense, from the geography of the tunnels and the patterns of the passages, that there might be something significant deeper in the system than they had gone before.<\/p>\n<p>In 2007, Alberto Nava and a small team of cave divers pushed further into the cave than anyone had gone.<\/p>\n<div data-onpage=\"true\" space that was unlike anything they had encountered anywhere in their years of diving.<\/p>\n<p>The chamber was enormous.<\/p>\n<p>A massive, roughly circular room \u2014 perhaps sixty meters across, underwater chambers before, but not like this.<\/p>\n<p>The scale was disorienting in the way that genuinely large underground spaces always are.<\/p>\n<p>The ceiling was high.<\/p>\n<p>The walls were rock.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_6\"><\/div>\n<p>And somewhere below them, in the darkness that their lights could not fully penetrate, was something they could not immediately identify.<\/p>\n<p><!--nextpage--><\/p>\n<p>They descended.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_7\"><\/div>\n<p>At the bottom of the chamber, more than forty meters below the surface of the water \u2014 deeper than the height of a ten-story building \u2014 they found the floor of what had once been a pit, an open, air-filled chamber that had existed long before the water came.<\/p>\n<p>And on that floor, among the bones of animals that had fallen into the pit thousands of years ago, they found a human skull.<\/p>\n<p>It was facing upward.<\/p>\n<p>The eye sockets caught their lights.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_8\"><\/div>\n<p>They named the chamber Hoyo Negro \u2014 Black Hole.<\/p>\n<p>And they named the girl whose skeleton they had found on its floor Naia, after the water nymphs of Greek mythology.<\/p>\n<p>She had been there for approximately 12,000 years.<\/p>\n<p>What her bones would eventually reveal \u2014 after years of archaeological work, scientific debate, and one of the most difficult and carefully managed excavations ever attempted on an ancient human skeleton \u2014 would change what scientists understood about who the first people of the Americas were, where they came from, and why their physical appearance sometimes seemed to scientists not to match the populations that came after them.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_9\"><\/div>\n<p>The answer was in her DNA.<\/p>\n<p>And the answer was not what some researchers had expected.<\/p>\n<p>The Cave Beneath The Peninsula<\/p>\n<p>To understand what Hoyo Negro is and why it preserved what it did, you have to understand something about the geology of the Yucat\u00e1n Peninsula \u2014 because it is one of the stranger geological environments on Earth, and the chemistry and physics of that environment created the conditions that kept Naia&#8217;s bones intact for twelve thousand years.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_10\"><\/div>\n<p>The Yucat\u00e1n is not like most landmasses.<\/p>\n<p><!--nextpage--><\/p>\n<p>It is a peninsula of limestone \u2014 calcium carbonate rock laid down in ancient shallow seas, layer upon layer, over tens of millions of years.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_11\"><\/div>\n<p>Limestone is soluble in slightly acidic water.<\/p>\n<p>As rainwater percolates down through the ground, absorbing carbon dioxide from the soil and becoming mildly acidic, it slowly dissolves the limestone beneath.<\/p>\n<p>Over millions of years, this process carves out what geologists call a karst landscape: a landscape riddled with underground cavities, tunnels, channels, and chambers.<\/p>\n<p>The surface may appear relatively flat and solid, but beneath it lies a three-dimensional maze of voids filled alternately with air and water.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_12\"><\/div>\n<p>On the Yucat\u00e1n, this process has been particularly extreme.<\/p>\n<p><!--nextpage--><\/p>\n<p>The peninsula has no rivers in the conventional sense \u2014 rainwater doesn&#8217;t run along the surface and into streams, because the limestone absorbs it almost immediately.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_13\"><\/div>\n<p>Instead, it disappears underground, percolating through the karst until it reaches the water table and enters the cave system.<\/p>\n<p>The peninsula&#8217;s fresh water all exists underground, in the vast cave networks that extend for hundreds of miles beneath its surface.<\/p>\n<p>These cave systems are connected, at depth, to the saltwater of the Caribbean and the Gulf of Mexico.<\/p>\n<p>The boundary between fresh water and salt water \u2014 the halocline \u2014 exists within the caves themselves, creating a chemistry that is in some ways more complex than anything found on the surface.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_14\"><\/div>\n<p>The salt water is denser and sinks.<\/p>\n<p><!--nextpage--><\/p>\n<p>The fresh water floats above it.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_15\"><\/div>\n<p>At the halocline, a layer of slightly toxic hydrogen sulfide sometimes develops, produced by the bacteria that live at the boundary between the two water types.<\/p>\n<p>During the last Ice Age \u2014 the same glacial period that produced the ice sheets that covered northern North America and that shaped the environment in which the earliest Americans lived \u2014 sea levels were substantially lower than they are today.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_16\"><\/div>\n<p>The Yucat\u00e1n caves, which are now flooded with both fresh and salt water, were then mostly dry.<\/p>\n<p><!--nextpage--><\/p>\n<p>The cave systems were air-filled passages and chambers, ventilated by the same processes that circulate air through any dry cave system.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_17\"><\/div>\n<p>Into these dry caves, during the last Ice Age, fell animals.<\/p>\n<p>The karst landscape of the Yucat\u00e1n is dotted with natural sinkholes \u2014 called cenotes \u2014 where the ceiling of an underground chamber has collapsed, opening a vertical shaft from the surface into the darkness below.<\/p>\n<p>These shafts acted as natural traps.<\/p>\n<p>Animals that walked too close to the edge fell in.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_18\"><\/div>\n<p>The drop was often fatal, and even animals that survived the fall found themselves in a chamber from which there was no exit.<\/p>\n<p><!--nextpage--><\/p>\n<p>The bones of gomphotheres \u2014 elephant relatives that lived in the Americas until the Pleistocene extinctions \u2014 of giant ground sloths, of ancient bears and large felines and various other Pleistocene megafauna, accumulated on the floors of these pit chambers.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_19\"><\/div>\n<p>And at least once, a human being fell in too.<\/p>\n<p>Or was brought there deliberately.<\/p>\n<p>The question of how Naia came to be at the bottom of Hoyo Negro \u2014 whether she fell accidentally, was placed there intentionally, or died inside the cave system while exploring it \u2014 is one of the questions that the discovery raised and that science has not fully resolved.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_20\"><\/div>\n<p>Who Naia Was<\/p>\n<p><!--nextpage--><\/p>\n<p>The skeletal remains found on the floor of Hoyo Negro were those of a young female, estimated to have been between fifteen and sixteen years old at the time of her death.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_21\"><\/div>\n<p>She was anatomically modern \u2014 fully human, not an archaic member of our genus but a Homo sapiens like us \u2014 and her skeleton, while incomplete and damaged by the twelve thousand years she had spent on the cave floor, was extensive enough to provide meaningful physical information about her.<\/p>\n<p>Her teeth were in remarkable condition for their age, well-preserved enough to extract DNA from \u2014 a fact that would prove crucial to the scientific analysis that eventually transformed the significance of her discovery.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_22\"><\/div>\n<p>Her skull was intact enough to provide morphological data \u2014 information about the shape and structure of her cranium, her face, and her jaw that could be compared to the skulls of other ancient and modern populations.<\/p>\n<p><!--nextpage--><\/p>\n<p>That morphological data was, initially, one of the most interesting things about her \u2014 and one of the most puzzling.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_23\"><\/div>\n<p>The physical features of Naia&#8217;s skull did not look like those of the people who have lived on the Yucat\u00e1n Peninsula in the historical and recent past.<\/p>\n<p>They did not look like the skulls of the people who built the great Mayan cities, who established the complex trading networks of Mesoamerica, who have been the Indigenous peoples of this region for the past several thousand years.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_24\"><\/div>\n<p>Her skull showed different proportions, a different facial profile, a different overall shape.<\/p>\n<p><!--nextpage--><\/p>\n<p>This was not a new observation in the study of the earliest Americans.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_25\"><\/div>\n<p>For decades, researchers analyzing the skulls of the most ancient known human remains from the Americas \u2014 people who had lived more than ten thousand years ago \u2014 had noted that many of these ancient individuals showed cranial morphology that differed from that of later Native American populations.<\/p>\n<p>Some of the oldest skulls from South America, from the Baja California coast, from various North American sites, showed features that some researchers described as more similar to populations from Southeast Asia or even, in the view of some analysts, from Sub-Saharan Africa, than to the populations that occupied the same regions in more recent times.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_26\"><\/div>\n<p>The meaning of this morphological difference had been debated intensely for decades, and it was a debate with genuine scientific substance as well as political and cultural dimensions.<\/p>\n<p><!--nextpage--><\/p>\n<p>One interpretation was that the earliest Americans had come from a different population than the one that gave rise to most historical Native American peoples \u2014 that there had been more than one founding migration, with an earlier, morphologically distinct group being followed by later waves of people who eventually became numerically dominant and whose distinctive skull shapes replaced the earlier pattern.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_27\"><\/div>\n<p>This interpretation \u2014 sometimes called the two-migration or two-population model \u2014 had implications that extended well beyond academic debate.<\/p>\n<p>It could be used to suggest that the historical Native peoples of the Americas were not the direct descendants of the very first Americans, which in turn could complicate \u2014 or in some political and legal contexts, was used to complicate \u2014 arguments about the depth and exclusivity of Indigenous claims to the Americas.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_28\"><\/div>\n<p>Naia&#8217;s skull showed the same unusual pattern.<\/p>\n<p><!--nextpage--><\/p>\n<p>She was clearly an early American \u2014 her radiocarbon dates placed her at approximately 12,000 to 13,000 years before the present \u2014 and her cranial morphology was different from that of later Native American populations.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_29\"><\/div>\n<p>She seemed, at first analysis, to be another data point in favor of the two-migration model.<\/p>\n<p>Her DNA said something else entirely.<\/p>\n<p>The Dive That Changed Everything<\/p>\n<p>Before the DNA could be extracted and analyzed, before the scientific questions could even be properly framed, the basic work of archaeological documentation had to be accomplished.<\/p>\n<p>And doing archaeology at the bottom of a flooded cave forty meters below the surface, in near-total darkness, with equipment that had to be carried by divers through narrow passages and long underwater tunnel systems, was not straightforward.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_30\"><\/div>\n<p>The team that eventually conducted the archaeological work at Hoyo Negro was led by Pilar Luna, then director of underwater archaeology at Mexico&#8217;s National Institute of Anthropology and History (INAH).<\/p>\n<p><!--nextpage--><\/p>\n<p>Luna had extensive experience with underwater archaeological sites in the Caribbean and the Gulf of Mexico, but Hoyo Negro presented challenges that exceeded almost any previous project in the field.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_31\"><\/div>\n<p>The basic rules of archaeological excavation apply even at the bottom of a flooded pit: document everything in place before anything is moved, record the spatial relationships between objects, sample systematically, disturb as little as possible.<\/p>\n<p>Applying these rules at the bottom of Hoyo Negro required equipment and techniques that had to be developed specifically for the site.<\/p>\n<p>The divers used modified photogrammetry systems \u2014 methods of making three-dimensional maps from photographs \u2014 to document the exact position of every bone and artifact before anything was touched.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_32\"><\/div>\n<p>They used specialized containers and collection methods to preserve water samples and organic material for dating and DNA analysis.<\/p>\n<p><!--nextpage--><\/p>\n<p>And they did all of this while breathing technical diving mixtures and managing the complex logistics of deep cave diving.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_33\"><\/div>\n<p>The work proceeded over multiple seasons beginning in 2009, two years after the initial discovery.<\/p>\n<p>Season after season, the team documented more of the chamber, recovered more data, and built up the picture of what Hoyo Negro had contained and what it could tell them.<\/p>\n<p>The animal bones on the chamber floor dated to the same broad period as the human remains \u2014 the late Pleistocene and early Holocene, the period at the end of the last Ice Age.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_34\"><\/div>\n<p>Gomphotheres, ground sloths, the various megafauna that populated the Americas before their extinctions.<\/p>\n<p><!--nextpage--><\/p>\n<p>All of them had, at one point or another, fallen into the same trap that Naia had encountered.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_35\"><\/div>\n<p>The human bones showed no signs of cutting or tool marks, no evidence of deliberate burial treatment.<\/p>\n<p>She had not been placed in the chamber by other people in a formal burial ceremony \u2014 or at least there was no evidence of that.<\/p>\n<p>The most plausible interpretation was that she had entered the cave system alive, for reasons that are not recoverable from the evidence, and had at some point fallen into the pit chamber from which there was no exit.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_36\"><\/div>\n<p>Her bones had then accumulated on the chamber floor, displaced and scattered somewhat by the water that eventually filled the cave system, but remaining largely within the chamber in which she died.<\/p>\n<p><!--nextpage--><\/p>\n<p>The flooding that filled the cave with water had occurred after her death \u2014 sometime in the early Holocene, as the glaciers melted and sea levels rose, raising the water table beneath the Yucat\u00e1n Peninsula until it overtook the air-filled cave system.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_37\"><\/div>\n<p>The bones had been sitting in water for most of the twelve thousand years since the cave flooded, preserved by the specific chemistry of the cave water \u2014 its consistent temperature, its mineral content, and the absence of the organic acids that destroy bone in most terrestrial burial environments.<\/p>\n<p>It was one of those improbable chains of preservation that periodically delivers something from the deep past that should not have survived.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_38\"><\/div>\n<p>Why Scientists Needed The DNA<\/p>\n<p><!--nextpage--><\/p>\n<p>The morphological evidence from Naia&#8217;s skull could be read two ways, and the two readings had very different implications.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_39\"><\/div>\n<p>Reading one: Naia and people like her represent an earlier founding population of the Americas, with distinct ancestry and physical features, who were subsequently replaced or absorbed by a second wave of migrants with different characteristics \u2014 the ancestors of most historical Native American peoples.<\/p>\n<p>Under this reading, the gap between early American morphology and later Native American morphology reflects real population discontinuity.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_40\"><\/div>\n<p>Reading two: Naia and people like her were part of the same founding population as all later Native Americans, and the difference in skull morphology between early and later populations reflects changes that occurred within a single continuous population over time \u2014 changes driven by natural selection, genetic drift, dietary shifts, or developmental variation \u2014 rather than replacement by a new group of people.<\/p>\n<p><!--nextpage--><\/p>\n<p>Under this reading, there is biological continuity between the earliest Americans and all subsequent Native peoples.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_41\"><\/div>\n<p>These two interpretations could not be distinguished from morphological evidence alone, because skull shape is influenced by many factors \u2014 genetics, environment, diet, developmental history \u2014 and the relationship between skull shape and population ancestry is complex and not fully understood.<\/p>\n<p>Two populations that are genetically closely related can have different skull shapes if they have adapted to different environments or developed different dietary practices over generations.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_42\"><\/div>\n<p>Two populations that are genetically quite different can have overlapping skull shapes if natural selection has favored similar traits in both.<\/p>\n<p><!--nextpage--><\/p>\n<p>DNA, unlike skull shape, is a more direct record of ancestry.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_43\"><\/div>\n<p>If Naia&#8217;s DNA was closely related to that of historical and modern Native American populations, it would argue strongly for continuity \u2014 for reading two.<\/p>\n<p>If her DNA was closely related to some non-American population, or if it showed the signature of a completely separate founding lineage with no relationship to later Native Americans, it would argue for some version of reading one.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_44\"><\/div>\n<p>The challenge was extracting ancient DNA from bones that had spent twelve thousand years in a flooded cave.<\/p>\n<p><!--nextpage--><\/p>\n<p>Ancient DNA preservation in underwater environments is not the same as preservation in dry cave environments.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_45\"><\/div>\n<p>Water facilitates the bacterial degradation of DNA and the chemical processes that break DNA strands into fragments.<\/p>\n<p>Most underwater archaeological sites do not yield useful ancient DNA from human remains.<\/p>\n<p>The expectation, when researchers first began planning the genetic analysis of Naia&#8217;s remains, was that the DNA might be too degraded to sequence or might yield such limited data that the results would be inconclusive.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_46\"><\/div>\n<p>But the specific chemistry of the Hoyo Negro cave water had been unusually kind to the organic material in Naia&#8217;s bones.<\/p>\n<p><!--nextpage--><\/p>\n<p>The water was cold by tropical standards, which slowed degradation.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_47\"><\/div>\n<p>It was relatively low in the organic acids that attack DNA most aggressively.<\/p>\n<p>And the mineral content of the water had, in some cases, helped to stabilize the bone structure in ways that improved DNA preservation.<\/p>\n<p>The teeth were the best source.<\/p>\n<p>Tooth enamel and dentine are among the densest tissues in the human body, and they provide some protection for the ancient DNA trapped within the tooth structure.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_48\"><\/div>\n<p>Naia&#8217;s teeth were well-enough preserved that when researchers extracted material from them and subjected that material to the next-generation sequencing protocols that had by then been developed for ancient DNA analysis, they obtained a result.<\/p>\n<p><!--nextpage--><\/p>\n<p>The result was not a complete genome \u2014 the preservation was not good enough for that.<\/p>\n<div data-onpage=\"true\" data-adpath=\"\/22756311368\/LaptopsVilla\/Blog_InContent_49\"><\/div>\n<p>But it was sufficient to determine Naia&#8217;s mitochondrial haplogroup, and mitochondrial haplogroup data \u2014 information about the specific lineage of mitochondrial DNA inherited from the mother&#8217;s mother&#8217;s mother&#8217;s line going back indefinitely \u2014 was exactly the kind of data that could address the continuity question directly.<\/p>\n<p>Naia&#8217;s mitochondrial haplogroup was
